Are there any programs (besides antivirus software) designed specifically to detect and remove PUPs (potentially unwanted programs)?

you can go to www.hijackthis.com they have a free scan program that creates a logfile that can help you identify PUPs and recomends sites that remove programs like PUPs Spyware ect...

they have a very helpful fourum that explains what a program is and they can help you remove it if it is "unsafe" or "unwanted"
Use antispyware. Ad-aware, Ewido are free spyware removers. You can download free softwares at http://fixit.in/antivirus.html and http://fixit.in/spywareremover.html
You can use online scan such as the one of Trend Micro

having 1 or 2 anti-spyware also help alot(ex: spybot, ad-aware, a-squared, etc)
